Heater Intake Move

Doesn’t the heater fan draw air from the engine compartment right next to the passenger side header? That’s the little ‘bell’ on the side of the box right? Has anyone routed a hose from it to a new location to draw cleaner air? Or maybe a way to put a filter on it?

The cold air intake for the heater draws air from between the fender and inner fender well. I have removed everything from the passenger's side front, firewall forward, on my 78 sii in preparation for a frame off. When the fender is removed, you can see the heater core inside the heater box mounted to the inner fenderwell.
 
Heater/defroster/vent air comes in thru the vents in the grill at the base of the windshield. It is routed to the kick-panel vents and to the heater core.
 
"it is routed to the kick-panel vents and to the heater core" by way of the space between the fender and inner fender well. Both responses are correct.

Also, any leaves or other debris that happens to fall into the the grill at the base of the windshield get trapped between the fender and inner fender well. I don't know where the po of my Scout had the thing parked, but I pulled a fair sized bag of leaves out from behind the kick panel vents. Probably worth checking while you're working on the system...
